My yocto is not working in many differnent ways.(RESOLVED)

I managed to get the bootloader flashed on to the atmega and can get step light leds to flash twice when turning on holding down 1,3 and 5...but can not upload the firmware. Step lights 1-8 do not flash indicating that it is being written. A couple of other unusual things are happening: LED 1-4 are no longer lit when I turn on the yocto. Is this normal? If I power up without holding down 1,3 and 5 sometimes all of the step lights are on and other times no/a few step lights are. It seems like something might be resetting internally because after about a minute or 2 if I press 1,3 and 5 I can get all the step lights to flash twice again. This seems like a problem to me.
Also, Last night I was trying to use the arduino to check voices following the instructions for doing so posted in forum. I couldn't get it to work. I could faintly hear what I assume was the pulse from the arduino but sounds were not triggering regardless of the module I checked. +5v and trigger were connected to the right spot just so you all know. STRANGE thing is, with an audio cable clipped to the output resistor of a sound, when turning the power off then on, I would hear the sound one time. Ive confirmed the bass drum, toms, cymbal, snare (but I get no noise sound at all) cowbell and CL HH work. OHH works but has a very short decay and sounds like the CLHH. Rimshot doesn't work but clav seems too...I also get a horrible pop sound when I switch between the 2 sounds. Clap doesn't work at all. I'm feeling determined to get this box working but could us some help.
ps. when I finished the kit I had 4 100uf 6.3v caps remaining...I've gone back through the parts list and it looks like the entire kit only uses 4 100uf 6.3v caps or am I missing something?
