Just checking over my board and noticed these pads were joined. De-soldered only to find they are actually joined by the pads.
I have re-soldered them and can confirm they are joined. is this an issue and if so, how best to rectify it if the pads are joined within the board

Look on the schematic. Are they supposed to be joined?
Before you solder a couple of pads that you think are too close; check with your multimeter using its continuity setting, 'beep beep' = connection. If it is, then its one of two things. Supposed to be connected or not. Again check the schematic.
Also have you tested the BD? +5v trigger and listen via the I/O board.
