... I reply to myself: it is NOT the same issue. When I double-stop Ableton Live and then start it again, the Yocto is still out-of-sync :-/

Hi.
I'm having similar issue with Ableton Live 11 sending clock out into E-RM Multiclock (via audio / VST plugin).
The Yocto is then receiving DinSync clock from the Multiclock. Do you think the issue is the same as yours?

I'm back using my studio now and I wonder if there's been any progress here. I see the latest firmware version is 1.2c - how may I check on my Yocto if I got this already installed?

I've found a mistake in the Extra9 board and the schematics. I haven't seen it commented here, so I'm mentioning it just in case. Another problem...i checked the bassdrum with the E9 mod now, and found that it gets noisy when the E9 mod is in place. It´s around the Pitch modulation of the Extra9. The circuit is passive and so simple that there can not be a mistake from my side.....is your bassdrum perfect with the E9 mod? UPD...
