When you first start up the Yocto, the clap decay time will be very short. After the clap is triggered a couple times, the decay should get longer. If you stop the sequencer for too long, the decay time will get short again and the circuit will need to be triggered a few times before the decay time ...

This sounds like a bad connection to me. It's not fun, but I think you'll have to go over the circuit very carefully checking for cold solder joints, cracks, etc. Good luck! I hope you fix it! This type of problem is frustrating I know, but nearly impossible to debug over the internet...

In that case, it doesn't sound like you have a software problem. Check the connections on your encoder. You can try to reflow the solder joints to see if that helps.
